After all, a Michael broken by being 'forced' to kill Lucifer would be even worse for Raphael to have to deal with than the usual Michael.

He may dislike Dean, sort of, though the grudging respect sometimes gets in the way of that, but if Cas and Anna wanna get in on that action, then fine, it's their choice. Dean may want him dead, but he's a decent person and he won't hurt Castiel or Anna without good reason. Also, he's kind of hot. (Objectively.) It's understandable.
